I have a pair of Polk LSI25s wich are bi-amp speakers with powered woofers built in with volume and cut-off controls. What is the correct way to hook them up so Audyssey will calibrate them correctly?

Audyssey Labs Our recommendation is to always use the powered subwoofers as actual subs and connect them with a y-cord to the sub output of the AVR. That way you get the right bass management from the AVR and also the benefit of 8x higher resolution MultEQ filters in the subwoofer channel. Also, after calibration, make sure that all speakers are set to Small. The AVR sometimes sets them to Large (or Full Range) and that defeats the purpose of having a sub as no signal is sent to it from those speakers.
